I moved your post from the Suggestions section to the Help & Support section thread about the cargo ships. Please do not post problems or questions in that section as it is only for making suggestions to change the game.
First leaving the screen open for the ship can possibly make it not update correctly. Did you try running the memcache (link below your farms) and restart you farms?
