Do you use those farms for quests? If so, and you harvest some plots for your quests, then if you replant using the Crop Replanter tool, those plots will not be done.
If that is not your problem, then you will need to delete all plots in those farms and then click in Play button. See is any plots then show up. If so, you have to delete them and refresh the farm again.

If I use any of those crops for quests, and after I use the multiplanter, I always go back to any spots I used for quests to plow and plant the plots that the tool missed.
I have deleted those plots, and a lot of the surrounding ones, replowed that area, and it still happens. I will have to try your suggestion of deleting ALL the plots on that farm, replow, and see what happens. Thanks!
